I think that Janet will continue to commit crimes that others will think are Jonathan's doing. Janet will try to manipulate a still recovering Jonathan into believing HE is responsible for HER crimes, when in fact Jonathan is the one saving the victims. The scenario is much like the previous scenario when a series of crimes were happening that seemed to be Jonathan's doing, and that Jonathan delusionally confessed to.
My hope is that the writers are going to show that Jonathan, when not functioning at his full mental capacity, can be coerced into believing that he is guilty of crimes that he had nothing to do with, and then go back and prove that just as Jonathan had nothing to do with the Chandler baby kidnapping & with pushing Di in the lake, Jonathan also had nothing to do with shooting Ryan, drugging Greenlee, killing Edmund, Steve, or Braden, planting the bomb (which Jonathan told about - why would Jonathan have told about the bomb if Jonathan was the one who planted it?). The guilt can still be shifted back onto Braden who I believe is alive despite what we saw in the cave - the body could have been a fake or that of a Braden lookalike - & Jonathan can really have a new start w/o having to live with having murdered three people, including his brother.
Just as Jonathan is now saving people who are Janet's victims, Jonathan could previously have been acting to save his family from Braden, much as Jonathan remembered thinking he was doing as he confessed to the DA.
If the writers are smart and creative enough, Jonathan's innocence in the first crime spree can still be proven. They do seem to be creating a similar scenario to the last crime spree - a series of crimes that are believed to be Jonathan's doing, Jonathan hospitalized after saving Di just like Jon was hospitalized after being stabbed by Braden...Ryan was even wearing the exact same jacket that he wore last time Jonathan was in PV hospital, a small detail but another similarity nonetheless. To me it really seems as the writers are deliberately trying to place Jonathan in the same position he was in once before - someone who was trying to save others but who instead came to believe he was responsible for crimes he had nothing to do with. I really hope that the end result is Jonathan finally being cleared in both crime sprees and accepted by all in PV.
I love Jonathan whether he's ever cleared or not, and I think that Jeff is absolutely amazing!
